AFLP:Amplified Fragment Length Polymorphism 1. DNA restriction 2. Ligation of adapters 3. Preselective PCR 4. Selective PCR
1. DNA restriction Purified genomic DNA is typically digested with one rare and one frequently cutting restriction enzyme.
2. Ligating the adapters Complementary adaptors of known sequence are ligated to the restricted DNA ends. The ligated template DNA is now ready for PCR amplification
3. Preselective AFLP amplification PCR at high-stringent conditions To initially reduce the complexity of the adapted fragment population, PCR amplification is performed with primers complementary to the adaptor sequences, each with one selective nucleotide. Theoretically, assuming equal nucleotide frequencies, each additional base extending into the unknown region of DNA should reduce the number fragments generated by 4 n where n = the number of additional bases.
The population of preselective PCR-generated fragments consists primarily of those with the following sequence:
4. Selective PCR The preselective products are again amplified as before but one of the primers, with possibly multiple selective nucleotides, is now labeled with a fluorophore. Only fragments containing a priming site complementary to the fluorophore labeled primer will be visualized during dpage. The number of selective nucleotides required for optimum fragment distribution is highly dependent on the complexity of the target DNA which varies greatly among classes of organisms.
